Veronica is hurt that her dad didn't tell her that the real reason for dropping Celeste's case is because he knew it was Lianne's car at the Camelot motel. Because of his lie, Veronica breaks into her dad's safe for the first time and finds out he is still investigating the Lilly Kane case.

Veronica and Duncan find out that Lilly got a parking ticket on October 3rd, the day she died. Keith and Jake meet again for the first time since Keith interrogated Jake and accused him of being involved in Lilly's death. Veronica finds out that Lilly was photographed running a red light almost two hours after her supposed time of death.

Keith tells Veronica to drop it when she asks him what Lianne was doing at the motel with Jake and why he hasn't gone after Lianne since she is just in Arizona. After stopping the medication, Duncan accidentally calls his girlfriend "Veronica," and takes a swan dive off the bleachers. If that wasn't enough, Lilly tells Duncan in a hallucination that he knows deep down inside that her murder doesn't add up. Veronica goes to Arizona to look for Lianne but sees her mom's college friend, Adrianna, instead. She tells Veronica that Lianne left Arizona a couple of weeks ago because she thought Keith would come looking for her. Adrianna also tells Veronica that she is all Lianne cares about.

The Lilly Kane memorial fountain is unveiled to kick off homecoming. When the Lilly memorial video is shown, Celeste cringes, Duncan, Veronica, and Logan smile, and Jake and Weevil cry.

Veronica breaks into her mom's safety deposit box and finds out that a pro who knew her schedule last year sent photos of her with a bull's-eye target to Lianne. Keith and Veronica get into a huge fight: he's upset about her snotty behavior towards Rebecca and she's mad that he hasn't tried to track down Lianne. Lianne calls Veronica and leaves her a voice message telling her she misses and loves her, not to track her down, that she'll be in touch, and to wish Keith a happy birthday.

Abel fires his lawyer and forfeits further legal appeals. Veronica breaks into her dad's safe and finds a photo that shows that the shoes found on Abel's houseboat were in Lilly's room after her murder. Wanda tells Veronica she had heard rumors about Lilly and bad boy Weevil. Veronica decides to stop playing Spy versus Spy with her dad and shows him photo and news footage of the shoes.

Veronica finds out that Lianne and Jake were voted King and Queen of their prom, and everyone assumed they would get married. Weevil tells Felix to shut up about "tapping [Lilly's] fine, white ass" because "it wasn't like that." Duncan tells Veronica he didn't know Lianne and Jake dated. Logan confronts Weevil about a tattoo he has that says "Lilly." Weevil tells Logan that Lilly is his little sister's name. Veronica zones out when Keith says, "A man's gotta be pretty committed to a woman who would agree to raise another man's child. Do you know who the real father is?"

Cliff knows it's a bad sign that Koontz hired him when he could have hired Dershowitz, Cochran, or Shapiro instead. Veronica tells Duncan she doesn't have VD and she doesn't still love him; he tells her he's not still hung up on her. Veronica visits Koontz in prison. He tells her that Lianne used to visit Jake during lunch, and that Jake is her dad.

Veronica vomits when she realizes Duncan might be her brother. Veronica finds out that Clarence Wiedman, head of security at Kane Software is behind the photos. Veronica tricks her dad into taking a paternity test, but then later shreds the test results.
(Note: "Silence of the Lamb" was supposed to be the 10th episode, and "An Echolls Family Christmas" was supposed to be the 11th episode, but the network decide to switch the order of these two episodes. That's why there are Christmas decorations in 1.11 "Silence of the Lamb" that aired in January.)

Veronica finds out Clarence Wiedman used a voice scrambler to make the anonymous tip to the police. Veronica sends Clarence surveillance photos she took of him. "Two words for you Clarence Wiedman...Game on."

After receiving a long term grant to study the effects of grief on adolescents, Ms. James talks to those hardest hit by Lilly's death. Veronica tells Ms. James that she doesn't want to talk away her grief; she wants to turn her grief into fuel. The only way she is going to find closure is when Lilly's killer is rotting away in prison. After Ms. James reads the letter Eli wrote to Lilly, he tells her, "I never would have hurt her." "She was someone I could have loved. You know. And she felt it too, I know she did." Logan tells Becky that he blames Veronica, himself, and Lilly for the breakup that resulted in Lilly being alone that day. When Ms. James reminds Logan that he might have also been killed, he replies "And what is so great about living?" Ever since Duncan stopped taking his medicine, he feels Lilly there, watching him all the time. When Ms. James asks if he has had any episodes, he tells her he's not stupid enough to go off his old standbys, just anti-depressants. He thinks Lilly is mad at him because he can't remember the murder. He remembers soccer practice that morning, but can't remember anything else until he's in the back of a limo, three days later.
A police helicopter asks for assistance for a possible jumper on the Coronado bridge after spotting Lynn's abandoned Dodge Viper with an opened passenger door in the northbound lane.
January 2005 (1.13 "Lord of the Bling")
The press reports that Lynn left a suicide note on her BlackBerry. Logan shows Duncan the "Free At Last" lighter Lynn always carried in her purse. Logan is convinced that Lynn leaving the lighter on her dresser the night she disappeared is a sign that his mom is not dead, she just escaped. Logan asks Veronica to find his mother.
February 2005 (1.14 "Mars vs. Mars")
Logan tells Veronica he is convinced his mom did not kill herself because 1)her credit cards are missing and 2) if she was going to do the deed, it would have been with Chardonnay and sleeping pills; she wouldn't have risked being found bug-eyed and bloated in some shrimp net. Veronica steals a copy of Duncan's medical records from Dr. Levine's office and finds out that he's taking oxcarbazepine, a drug used to treat type 4 epilepsy. Symptoms include hysterical violent emotional fits that can't be controlled, and are often accompanied by complete blackouts and lost of memory. Veronica can't ignore the coincidence that the Kanes and Koontz share the same doctor. Logan, Veronica, and Weevil are shocked when Hart shows them his time-stamped movie that shows someone falling off the bridge at 4:37 pm, the exact time Lynn supposedly jumped. Veronica tells Logan that Lynn's missing credit card was just used. Koontz is stunned speechless when Veronica confronts him with his medical file that proves he knew he was dying when he made his confession and says he's just a patsy.
February 2005 (1.15 "Ruskie Business")
Someone has been calling Veronica's cell phone all week and hanging up without speaking. When it's revealed that Logan's half-sister Trina has been using Lynn's credit cards for the car and hotel, he breaks down in Veronica's arms as he finally deals with the fact that his mom is gone. After another hang up call, Veronica finds a drunken Lianne in the Sagebrush Catina in Barstow. Lianne tries to push Veronica away as she mumbles "Veronica. Oh my god no. No. Please. No. No. I can't be seen with you. They are going to hurt you." Veronica is stunned when she sees Clarence Wiedman watching them.
February/March 2005 (1.16 "Betty and Veronica")
A drunken Lianne tells Veronica that she knows Jake was innocent because she was with him at the Neptune Grand at the time of Lilly's murder. (Note - Since Lianne doesn't know about the speeding ticket, she is referring to the supposed time death at 4 pm.) She met with Jake to tell him that if Celeste contacts Veronica again, she will file a paternity suit. Lianne admits that she doesn't know if Jake or Keith is Veronica's father. Veronica spends her entire college savings to enter Lianne into a 12 week rehab program because she misses her mom and she wants her to come home.
Jake and Celeste claim they were at the Neptune Grand for a 2.5 hour tryst during the time of the murder, but their stories conflict. Veronica hypothesizes that Celeste and Wiedman might have sent the threatening photos to Lianne 1) to keep Lianne from telling the cops that Celeste was only at the hotel for 20 minutes, thereby blowing apart Celeste and Jake's alibi and 2) to keep Lianne quiet about Veronica's real paternity.
Veronica finds a listening bug in her room. Instead of destroying the bug, Veronica uses it to set up Wiedman. Keith tells Veronica that one reason someone would confess to a murder he didn't commit is so that a loved one can collect the money for the fake confession. Since Veronica knows about Wiedman's bug, she pretends to "tell" her dad that she "knows" who is collecting the money from Abel's confession. Believing that they know about the false confession, Wiedman has his secretary call someone named Amelia DeLongpre. Veronica finds out that when Stella Koontz died, she left behind a son, Abel, and a granddaughter, Amelia.
March 2005 - January 2006
Duncan doesn't talk about his sex life much. When Logan asks, Duncan just smiles, showers a lot, and says he's getting some (2.20 "Look Who's Stalking")
Mr. and Mrs. Manning invite a janitor from Neptune High called Lucky over to their house. They're not outwardly setting him up with Meg, but it's clear they're up to something. He spent four months in Iraq and Meg thinks he's creepy. (2.18 "I Am God")
Meg babysits the Fullers' son Edwin, Mrs. Hauser's son Albert, a neighbor's baby, the Martins' twin girls, the Goodmans' son Rodney, and another child.

April 2005 (1.17 "Kanes and Abel's")
Logan learns that Veronica is still investigating Lilly's death and has files on everyone. Veronica's files show that Logan has an airtight alibi for the day of Lilly's murder. He shares information with Veronica about Duncan.
Veronica finds Amelia DeLongpre at Loyola Marymount and persuades her, by lying to her about Abel Koontz's medical condition, to provide evidence of a settlement upon her by the Kanes. However, before Veronica can retrieve that evidence, Clarence Wiedman finds Amelia and tells her that Koontz is dying. Amelia signs the deal with the Kanes granting her $3,000,000 and takes off, leaving Veronica without any evidence. Keith is very concerned that Veronica's investigations have brought Wiedman to their home and warns Veronica of the danger she risks by continuing her activities but nonetheless accepts her determination to pursue the investigation and shares important information with her about his preliminary investigations the night Lilly died.
April 2005 (1.18 "Weapons of Class Destruction")
Logan tells Duncan about Veronica's investigation into Lilly's murder. Duncan challenges Veronica on her invasion of his privacy and her refusal to accept Koontz's guilt. He is angry when he realizes that Veronica thinks he may have killed Lilly during an epileptic episode. On her flinching from his vehemence, he states, "What, you think I'm going to have another episode and kill you too?" He appears horrified when he comprehends what he has said and runs away from Veronica. He takes $10,000 out of the bank in cash and disappears.
April 2005 (1.19 "Hot Dogs")
The official story for Duncan's absence is that he is with a sick relative in Chattanooga.
Veronica denies Weevil's accusation that Duncan bolted because she accused him of killing Lilly. Two hours after Veronica tells Weevil that she doesn't think that Koontz is the killer, the neighborhood security patrol catches Weevil breaking into Lilly's bedroom.
Logan tells Celeste and then Veronica that he doesn't know where Duncan might have gone.
Celeste accusingly asks Veronica what she said to Duncan that caused him to leave. Celeste says she doesn't hate Veronica; she just can't stand to look at her because she is reminded of everything that is wrong in her life, including Jake's affair with Lianne and Keith's attempt to "destroy" the Kanes. Even though Veronica has no idea where Duncan is, she tells Celeste she will help find him if Celeste drops the charges against Weevil.
Celeste tells Keith she isn't afraid of him; if he was such a great detective, he would have seen what was going on. Keith secretly takes hair samples from Veronica and himself for a paternity test.
Veronica tells Logan that she doesn't know if Lilly loved Weevil because she never mentioned him. Logan knows that Lilly loved guys. He thinks she had a fling with Weevil to piss off her parents, who worshipped Duncan and tolerated her. Veronica tells Logan that she knows Lilly loved him. Logan knows Lilly didn't love him the way he loved her,
Despite the fact that Weevil's alibi (he was doing community service from 8 am to 2 p.m.) no longer applies to Lilly's real time of death, Keith doesn't believe Weevil is involved because the Kanes had no reason cover up the murder to protect someone like Weevil. Weevil gives Veronica the "spy pen" he stole from Lilly's room, but he doesn't tell her if there were any messages in the pen.
April 2005 (1.20 "M.A.D.")
The Kanes offer a $50,000 reward for information about the whereabouts of Duncan Kane. A couple of weeks ago, Duncan bought an 1969 Impala from a friend of Weevil's uncle for $800 cash. Keith tracks down the Impala, but doesn't find Duncan. Mac finds out that someone bought Roberto Nalbandion's Argentinean passport from Ebay and had it shipped to the airport Marriott.
Weevil says to Veronica, "If you really thought I'd hurt Lilly, you'd have a homing device on my ass already." Wiedman asks Alica to stop seeing Keith because Keith has a known grudge against the Kane family and Kane Software. Wiedman shows her the bug that was hidden in a house plant that Wallace delivered.
Veronica tries to recover a video that shows a drugged-up Carmen suggestively licking a Popsicle. Veronica realizes the stars and Chinese lamps that are in the background of the video are the same decorations that Shelly Pomroy had at her party. Mac tells Veronica that the video was taken on 3:23 am December 7th, 2003, which confirms that both Veronica and Carmen don't remember the same night. Tad tells Veronica he gave Carmen GHB, not roofies, and Logan supplied the GHB.
Late April/Early May 2005 (1.21 "A Trip to the Dentist")
Keith finds Duncan in Havana, Cuba. Keith tells him that he doesn't know who killed Lilly, but he knows it wasn't Koontz. Duncan tells Keith he knows he didn't kill his own sister. Keith tells Wiedman he will send him a postcard so that he can hang it in his cell. After Keith brings Duncan home, Celeste refuses to give Keith the reward money because of the deal she made with Veronica. Celeste reminds Duncan to take his medication with him the next time he runs away. Weevil tauntingly asks Logan which is worse, thinking that Lilly had feelings for him or that she was using him for sex. After a year long search for an "entertainment lawyer," Keith finally tracks down Cheyenne Collins, a hooker who was with Abel during the time of Lilly's murder. Phone records show that Koontz had a standing appointment the same time every week with her. Keith tries to convince her to come forward with the information that proves Koontz is innocent.
Veronica tells Logan someone drugged and raped her at Shelly's end of the year party. She is going to find out who did this to her and make them pay, even if it's Logan. Veronica questions some 09ers to find out what happened at the party. After finding out that Carrie saw her and Duncan in bed together, Veronica accuses Duncan of raping her. Duncan is confused and angry. He tells her that he thought they had an unspoken rule not to talk about that night. She tells him that she doesn't remember that night and asks why he left her there in the guest bedroom the next morning alone and searching for her underwear. Duncan tells Veronica he had to leave. Even though it was consensual, Duncan knew it was wrong because he knew she was his sister. Celeste witnesses Duncan telling Veronica, "I loved you! I tried not to, I tried not to, but it won't go away!" After finding out that Veronica and Logan are dating, an out-of-control Duncan bashes his SUV with a shovel.
Veronica comes home and finds Lianne sitting in the living room with Keith.

All the PCHers go to St. Mary's, which is headed by Father Patrick Fitzpatrick.
Felix and Molly meet each other at St. Mary's Church and then begin dating. Molly's uncles and cousins do not know about the relationship.

After reading Keith's files and talking to Miss Collins, a reporter breaks the story that Abel was with Miss Collins at the time of the murder, therefore he couldn't have killed Lilly. After reading the story, Duncan demands that his parents tell him the truth. Jake tells him that he had a fit and accidentally killed his sister. Jake says he covered it up so that Duncan could have a future.
After finding out that Abel is innocent, Beaver tells Veronica that Logan returned to Neptune the day Lilly was killed because he was convinced Lilly was seeing someone. Keith tells Veronica that the police found a shot glass in Lilly's car. It is marked "I got baked in Ensenada" and was purchased by Logan for her in Tijuana. It proves Logan found Lilly the day she died. Logan tells Veronica that he suspects Duncan was involved in Lilly's death because it's the only thing that makes sense. Weevil overhears Veronica telling Keith that Logan had plenty of time to get back to Neptune and kill Lilly. The police search the Echolls house and bring Logan in for questioning after Veronica tells Sheriff Lamb that Logan lied about his alibi. Logan confronts Veronica for turning him in, and then tells her that if she reads a note that he left in Lilly's car, she would know that he would have never hurt Lilly. Veronica breaks into Lilly's room to look for Logan's letter in the air conditioning vents. After Duncan catches Veronica in Lilly's room, she tells him that she thinks Logan, not him, killed Lilly. Weevil and his gang arrive as Logan stands precariously on a bridge's guardrail.
Veronica and Duncan find videotapes in the air vent that show Lilly and Aaron having sex in his pool house. Veronica tells Duncan that she thinks Aaron killed Lilly after she refused to return the videotapes. Veronica leaves to take the tapes to Keith. Aaron sneaks into Veronica's car, terrorizes her, and stuffs her in a junked-out fridge in order to get the videotapes which Veronica has hidden. When Veronica refuses to tell Aaron where she hid the tapes, he warns her that Lilly never told him where she hid the tapes either. Keith, searching for Veronica, arrives and he and Aaron get into a bloody fight. Keith is badly burned as he rescues Veronica from a fire that Aaron started and in which Veronica is trapped. Aaron tries to flee by taking Keith's car but he is attacked by Backup and then hit by a passing truck. An out-of-control Jake screams that he will destroy Aaron's family and everyone he loves for killing Lilly.
Celeste agrees to give Keith the $50,000 reward for finding Duncan if Veronica relinquishes any future claims to the Kane estate. After Veronica signs the agreement, a tearful Keith shows her the paternity test results which prove he is her biological father. Veronica tells Duncan that she isn't his sister.
Veronica tells her mom to leave after she finds out that her mom is still drinking and that she checked herself out of the Hazelwood facility. Lianne steals the $50,000 reward check and leaves.
After all the turmoil, Veronica has a peaceful dream about Lilly. Lilly, "You know how things are gonna be now, don't you? You have to know." Veronica, "Just like this. Just like this." Lilly, "Don't forget about me." Veronica, "I could never." Veronica wakes up at 3:07 am when someone knocks on the front door. Veronica, "I was hoping it would be you."
According to Aaron's story in the trial, Aaron and Veronica knocked on the door of the nearby house after crashing the car, asked the owner to call a tow truck, and waited for it to arrive on the man's porch. Then Keith arrives. After finding his daughter and Aaron in a compromising position, Keith starts getting physical with Aaron. The defense says this is confirmed by the occupant of the house although he is currently nowhere to be found, despite subpoenaed by the court. (2.21 "Happy Go Lucky")
A group of six PCHers jump Logan after he kicks and knocks out Weevil. A passing motorist calls 911. Logan wakes up with a knife in his hand and a deceased Felix lying on the ground next to him. Logan throws the knife into the water and leaves the scene before the police arrive. Logan has a concussion and broken ribs. (2.01 "Normal Is the Watchword")
According to the witness who allegedly made the anonymous call to the police, Logan is ranting like a manic with a bloody knife in his hand over Felix's dead body, saying "The [expletive] [racial expletive] had it [maternal expletive] coming." Logan then threatens to use Aaron's money to have the witness killed. (2.06 "Rat Saw God")
According to Thumper: After Weevil goes down, Felix takes charge. Felix orders Thumper and Doddie to take Weevil home. He then orders Sully to go to the Texaco to get Cervando so Cervando can take Weevil's bike back home. Thumper, Doddie, and Sully take off. (2.08 "Ahoy, Mateys!")
According to Hector and/or Bootsy: Felix rummages through Logan's pockets to steal the keys to his bright yellow SUV. As Felix is kneeling over Logan's body, Logan stabs him. A vehicle approaches and honks its horn. Hector and Bootsy get on their bikes and flee. (2.08 "Ahoy, Mateys!")
Thumper, Hector, and Bootsy tell the police and Weevil that they saw Logan stab Felix. (2.08 "Ahoy, Mateys!")
Luis, the real mystery 911 caller, sees one PCHer (Thumper) stab another PCHer (Felix) and puts the knife in Logan's hand. The PCHer then got on a bike that Lamb later recognizes as Thumper's and drove off. (2.17 "Plan B")
A beaten and bloodied Logan arrives at Veronica's apartment.
Leo arrives shortly after and arrests Logan for Felix's murder. (2.01 "Normal Is the Watchword")
Logan lies and tells the police that the whole night was a blur, and he can't identify the man who made the call to the police.
